Did you do a check out from your CVS repository ?
-- cannot be done via GPS, works properly on command line

Did you tell GPS to use CVS ?
-- yes, when creating a new project

 Did you properly configure your source
directories to where you have done your cvs check out ?
-- yes

Did you read the GPS documentation on version control ?
-- yes, no info about CVS client settings
